Project Manager will get you most of the way there already. You'll have to zip it yourself, but that will let you collect or consolidate all the media.

For me, if I change the setting in Preferences>Media, it works right away including on existing clips. What's the issue? Do you have some clips you want to automatically scale and others you don't? That's the only reason to move that setting from global to per-clip.

Echo effect on an adjustment layer? It's not elegant, but it would get you a similar effect. Set it as a guide layer so it doesn't render in the output, lock it so you don't accidentally select it.

Have you used the output name and location templates in After Effects? These can automate where the render queue exports to, including locations relative to the project file.

I used to use name/location templates. They sort of work but that assumes you always use the same folder structure for every project/client. I also had some cases where it didn't work as expected so I gave up on the feature.

Until then, does Control ` help (Toggle Fullscreen)? I think that will always fullscreen the monitor with the program window in it, hopefully that works for your needs.

Converting from WebM is important too. When I have WebM sources, I have to do an awkward set of conversions with FFMpeg. Usually to uncompressed, then to ProRes from Media Encoder. (FFMpeg doesn't do real ProRes, Media Encoder doesn't read WebM. I could make it easier on myself and just go to MP4 in FFMpeg and not bother with ProRes, but that's adding another heavy layer of compression and MP4s don't edit as nicely).
