I wonder if the “Source Channel Routing” could be expanded to map this ‘effect’ easily. Right now, the SCRis limited to one unique channel assignment per clip channel, but it might be easy enough to modify.
Ideally, Premiere should make it simpler to convert a stereo clip to mono and toggle the source channel. “Fill x with y” seems a bit of a kludge to me as the result, a multi-mono file, has the same output results with a lot more complexity.

It’s not something you’d have to disable - it’s just a command that you can choose never to use.

You could have a section of 'silence' as an audio file and insert that (into a 'notes' track to be organised). Rename the instance to whatever your note is.

Strip silence works well for finding room tone (where you only keep the 'silent' bits) - vote for that feature!

Reaper does this with ‘sub-projects’. The sub project, when saved, exports a mixdown that updates the main project accordingly.

Source channel routing should be checkboxes rather than radio buttons - so you could route any track to any output, or mute any output.
