Just wanted to chime in that I've been having this problem too for about a year, its been more of a problem of late with having to animate more straight 2 point lines.
When dealing with more complex scenes from designers with these elements it's a big hurdle to deal with, often having to forgo any selections in the preview panel and having to handle all layer selections in the layer panel.

Personally I'd love some options for pinning or parenting objects relative to the edges of the canvas that could be respected with the borders of the HTML5 export.
This can be done with sourceRectAtTime in AE but it takes quite a bit of extra work to get that kind of effect functional with a Bodymovin export.

Mikey's suggestion of setting Undefined to something else by default would be a nice workaround. If that were in preferences with a checkbox to still throw up an error, or just throw and error if you leave the default blank would be great.
Personally I just make sure to have some code in the expression for if the variable I'm dividing with is 0 then do whatever is needed for the specific expression.
For keeping expression code more concise though it seems like a good idea.

My general workflow thus far has been to drag and drop a folder of frames into the timeline and then sequence them. However not having something like a Rolling Edit tool like in Premiere makes adjusting how long frames hold on take longer to edit.
I can get a sort of similar effect if I just use Opacity frame holds on layers that span the whole timeline, but then the timeline looks quite messy, and performance wise since the layers are still technically active it can get a bit heavy.

Have you used the output name and location templates in After Effects? These can automate where the render queue exports to, including locations relative to the project file.

Is there any way to use the output name and location templates for saving the actual AE project file? I always end up with project files in the wrong folders because it defaults to the previously opened project for the Save As dialogue since it was last used. Being able to just have Save As start in relation to the file currently open would be nice, and hopefully something already in the program that I just didn't now about.

I found that a cause for this is moving too far away from the viewing area of the active camera.
I was able to fix this by setting the Zoom of the preview (in the bottom left of the Preview Window) to "Fit"
Which caused it to work properly, any attempt and trying to move the camera back to the camera area manually doesn't seem to work. Only the "Fit" view option.
