    I think I solved that one:

    If you add the marker and after that you stretch the clip, the marker might not find its place, so it will not work anymore. (In my case I stretched to 148.68% )
    So, in order to give that marker a new real value, you should either reposition slightly the marker so it snaps to a frame, or hit a new marker.

    For example if your 100 frames long clip has a marker on the 2rd frame, and you stretch teh clip for about 130%, the marker will not fall on any acctual frame on the timeline, so it's unsnappabble.
