Project Manager - Consolidate and Transcode is not consolidating nor transcoding MXF to H264 (PPro 14.4.0, b38, Mojave)
It says that "some clips have frame sizes, rates, field or aspect ratio differing from the selected preset" while they're absolutely identical (see the screenshots please).
Also, what's the POINT of transcoding, if one can't convert stuff freely??

I think there is an issue with at least ProRes codecs with MXF container, I managed to reproduced your error with one of my ProRes 422 LT MXF file and I have found another post with the same error here: https://community.adobe.com/t5/premiere-pro-discussions/project-manager-not-trimming-and-transcoding-clips/td-p/12614500
There is also issues when trying to transcode BRAW files.

What is your workflow here? Are you transcoding to H264 for a reason or you just want to keep the used part of your clips to save some disk space?
I don't know what solution there is with the native Project Manager... But there is a paid plugin called PlumePack that is similar to the Project Manager but with a lossless trim instead, so the codec will stay the same but you will gain some space.
Depending on your workflow it can solved you issue.
