Mogrt Responsive Design Time bug
The Setting: I am a motion designer that has made a Mogrt template in After Effects for an Editor to use on long form content in Premiere. in AE, I animated an Intro and Outro for the template and created protected regions around the keyframes and the beginning and end of the comp. At first it was working as intended: when the Editor uses the template in Pr, he can lengthen and shorten the template as necessary without effecting the intro and outro animations.
The Problem: The Editor has found over time, when revisiting the project file, or even letting it sit open overnight and coming back to it in the morning, that the timing of the template has changed. The intro and outro animations change where they appear (randomly it seems). The duration of the template clip appears the same, but the timing within is off. It happens about 20-30% with the templates on his timeline.
Attempted fixes that failed: Clearing the memory cache, closing and restarting the program, restarting the computer, opening the file on another PC with an earlier version of Pr (13.1.2), dragging the template from Essential graphics panel onto the broken template on the timeline
Our Current Workaround: The Editor has recently discovered that if he nests the templates, they do not experience the problems templates on the main timelines have. We don't know for sure if this trend will hold, but it's been working for a few days now.
This problem happens randomly to some template clips, and to different degrees, so it is a huge problem for my Editor when he has to drag new templates to the timeline and re-enter new information every time this happens. And on long form content, it is incredibly time-consuming to keep checking on all the templates before rendering each time.
I've attached a ZIP that contains 2 samples of this problem occurring (labeled Bad), along with how they are supposed to look (labeled Correct) and images of the timeline for each clip. One is much more drastic than the other, but the problem occurs in both. The Editor has some text he created in Pr that dissolves in, which is supposed to happen after the intro transition. You can use it to see how off the timing of the Mogrt has become.

Update 2020:
Thanks to great information from users, we were able to nab what appeared to be the true root of the issue, a problem with the timing getting wiped from the project if no explicit interaction had been made with the timeline (like muting or unmuting a track).
If you head over to the Creative Cloud Desktop App and navigate to the Beta Apps section, you can download the Beta version of Premiere Pro (any version after 14.6 × 46) and the fix should be in!
Please let me know if the issues still occur for you, though. We want to put this one away for good, and are hopeful this time. Those zombie bugs are wild though!
The Reset Duration option is still available if needed as well.

One more question for everyone here who is experiencing this issue... are y'all rendering the selection of Mogrts or the sequence for preview at any point? Is there anything happening between re-timing them, leaving the project open overnight, and then coming back to it in the morning and finding a new frame?

I'm a QE on the Motion Graphics templates team. Thanks for the thorough description of this bug. I've been chasing this for issue for awhile now from other user reports and I have not been able to reproduce in-house so I haven't gotten much traction from devs.
Unfortunately, it doesn't look like the attachments made their way to the post. I'll email you directly so we can get cracking on your files.
So far every time I've received a user project in this state everything starts behaving as expected which makes this super frustrating to get to the bottom of. If you could also get a screen recording showing the issue (how it should look, sitting idle, and then it changing) it will help us and our devs to get to the root of the issue.I'm very anxious to get this bug resolved for y'all so thanks so much for all of the detail.

Building a graphic in essentials is now pointless. The time originally saved is now wasted on this bug.
